His research is currently funded by the National Institute of Environmental Health Sciences and several private companies, along with numerous collaborative research projects with other agencies. He has extensive surface water quality research projects in Chinaand Southeast Asia, along with significant work on the Deepwater Horizon Oil Spill in the Gulf of Mexico.  Dr. Shea also is the Principal Investigator for the Department of Interior Southeast Climate Science Center housed at NCSU and the Howard Hughes Medical Institute Undergraduate Science Education Program at NCSU.  Dr. Shea was Head of the Department of Environmental and Molecular Toxicology from 2001-2006 and Head of the Department of Biology from 2006-2011.
